Next doors tiles should have no effect on your roof. it sounds like the roofers have latted your roof to match the leatting gauge of next doors roof and ran the tiles through to match. if that's the case and next doors has originally been latted out wrong (gauge to big) and th3y have followed that regardless then they are at fault they should have ignored next doors roof and installed bonding gutters between the properties and effectively separated the 2 adjoining roofs. that's if that is what they have done a it difficult to say for sure with no images or measurements.
I would say it depends on access if you mean they can work off the flat roof which is 2 stories and the works required are to the pitched roof next to it then no they shouldn't need scaffolding to carry the works out. scaffolding to go up 2 stories should be nowhere near £2000 the scaffolder i use would charge around £350 for that, i would say the first quote is reasonable depending on how many meters of lead, ridges and slates to change there are without any measurements or pictures to go off its hard to be accurate but £3000 is outrageous as a standard mid-terrace house is usually around 5m wide which equates to around 13 ridge tiles
