Both ways are perfectly fine to be done provided that any changes to the brickwork are given adequate time before becoming load bearing.
I would advise getting the timbers moisture tested, if the leak was bad i wouldn’t be surprised that there is some damage
This is probably due to then decaying from age, or shrinking due to the weather, if it is causing a leak this should be fixable but removing the glass, stripping and replacing the gasket
Your looking at scaffolding for a couple days which would be dependent on your location for cost and the rest around £1200
This is probably due to the change in gutter style, it could potentially be more hidden by raising the guttering
