Hi, as i understand from your question, rubber gasket is sticking out or sticking in.
it is fixable. best way is to take glazing unit out and push gasket back into groove, then put unit back.

Hello.
if its repointing ( not rendering ) you should get it done first and then windows, otherwise roofer will either have hard time keeping windows tidy or make real mess of them.
