Answers:

Should I use expanding foam before sealant for gaps between tiles and work surface?
No, because if it's fitted properly there shouldn't be a gap wide enough to use expanding foam.
Damp patches by chimney breast; cause and best solution?
Install an airbrick and check external pointing.
Is it okay to ask plumber to revise toilet pipe placement?
As your the customer the job you want done should be fully explained to the plumber and you should not worry about upsetting the plumber as your only asking a question. is it not possible for the pipework to be boxed in, then it doesn't matter if it's left or right.
Flooding in garden
Because the water as no where to run away to so 1 the holes need filling in also maybe a soak away may be needed to stop the flooding the main factor is to get the manhole looked at which is down to your neighbour as its there responcability to get it looked at.
Gaps between plasterboards
Yes it could cause cracking if it isnt taped with scrim tape and if the gap is to big it would need filling with bonding then it can all be 2 coat multi finish top coated
